I have been on a diet that consists of the intersection of autoimmune paleo and SCD diet for the last 3 months (I have celiac and multinodular thyroid and am serious about trying to heal my gut). I have also eliminated the FODMAPS and am currently experimenting with reintroductions.
I have found that cruciferous veg and aliums cause BIG problems for me. However I never noticed any problems with them before. Does anyone know what the mechanism might be behind this increase in symptoms after elimination?
Most health blogs say something along the lines that 'you're digestion will have improved on the diet so you're more likely to notice changes' but this is not the case. I'm having BIG problems with these foods, I would have noticed them if they'd happened before.
I am being accused of bringing these intolerences on myself by eliminating these foods in the first place and have nothing informed to counter this with. Any ideas welcome, even if it is just to confirm that the mechanism is not known.

Thanks KG, I think I've just found the answer - and it is along the lines of what you said.
The wonderful Mickey Truscott autoimmune-paleo.com directed me to Sarah Ballantine's faboulous book 'The Paleo Approach'.
The situation is that you have T-cells all primed to create reactions to the foods you're sensitive to. You also have T-suppressor cells that are trying to tone down the reaction to avoid tissue damage (immune tollerance).
When you eliminate a food you're sensitive to the T-suppressor cells are first to reduce in number. This leaves you with lots of T-cells ready to react to the food with fewer cells that can tone down any reaction. So if you eat the food when you're in this situation you will experience a much stronger reaction.
Eventually, if you manage to avoid the food completely for long enough, T-cells activated for that food should start to step down, and you will have less of a reaction so long as you don't eat the food too often or in large amounts. By the way, this mechanism does not apply to celiac disease - you will never be able to eat gluten if you have celiac disease.

One reason I've heard is that memory lymphocytes/memory cells react more rapidly and create more antibodies than before when you reintroduce a food you are allergic too. It's not that you weren't allergic at all before, but this reaction is faster and stronger. I don't think the elimination diet makes you allergic, it just helps you identify what you are allergic to.

The thing is though I just didn't have these reactions to these foods before the elimination. The reactions I am experiencing to aliums and cruciferous veg since the elimination are the sort that make it doubtful whether I would be able to go to work. I was eating them and working quite happily before. If I had been experiencing other symptoms at a level capable of masking these symptoms, I wouldn't have been able to work at all. This is a whole new level of symptoms with these foods that did not occur before the elimination - hence I am being accused of causing the intolerences by doing the elimination in the first place.
You make a good point I hadn't thought of - did I kill the gut bacteria that used to be able to cope with these foods for me? In which case my accusers are correct and I did cause these intolerences.

Your intolerances were probably there before, just harder to notice due to other stuff, like the celiac reaction to grains. So as you peeled back the layers, another one was made visible underneath. Or, since your diet changed your gut bacteria has changed since it didn't have anything to eat, so those specific species died off, and the remaining ones are unable to process the food you're eating, or causing problems because of it.
Allergies are caused by proteins, but you might also be reacting to the sulfur, or the fiber. As celiac is an autoimmune disease, it's likely that your thyroid problems are either Hashimoto's or Graves as well - i.e. once you get one AI, you're likely to get another.
You could try changing your gut flora through various things like resistant starch, SBO's, and fermented foods that you can tolerate. It might help. For example, since you mentioned problems with cruciferous veggies, perhaps making some kraut will help since the bacteria that turns cabbage into sauer kraut can consume the cabbage, it might be helpful as a gut flora (but it will likely cause some symptoms at first.)
One thing that helps heal the gut is L-Glutamine powder at about 5g/day (yes, grams, not milligrams, and you wouldn't want it as a pill). This can be used to heal the villi from the celiac damage - you might not need this if it's already healed.
