antibiotics behind auto-immune disorders?

I heard this interview with Dr. Martin Blaser on th Leonard Lopate Show yesterday and it has sort of made me question what I've read about paleo eating. What I've read says that wheat/whole grains are not good for humans to eat. They cause digestive problems and are not nutritious. Modern foods are responsible for "diseases of civilization," including a lot of auto-immune disorders.

This doctor wrote a book about how antibiotics may be the cause of these things. Basically he says antibiotics alter our microbiomes which can create major problems later on (possibly celiac, etc). I recommend just listening to it because I can't paraphrase it well enough.

Anyway, I'm trying to decide if this goes against all the things I've read about modern wheat being inherently not good, or are antibiotics the main culprit behind our problems? Or is it just another factor?

We already know that antibiotics can surely cause these symptoms, nothing new. It's when you've killed all good and bad bacteria and you are eating crap like wheat or alot of sugar/carbs in general so that the bad bacteria will likely grow faster and be in majority in the intestines.
